Alarm wont stop going off

2 wires that go into the stereo have contacted, since this the alarm wont stop going off unless you have the ignition in the middle position.
What is going on here

any ideas what the two wires were for?

likely u have blown the immobilser/alarm, or a fuse in its circuit. the fuses are usually an inline one, often in a position behind the dash which u can only get at of you have 2 elbows per arm :D
